System tests: Cleanup Docker before generating new reference results

On the one hand, we have the issue that the VM eventually runs out of storage as the Docker cache accumulates.

On the other hand, it sounds like caching old dependencies and having a mixture of old and new could lead to issues difficult to reproduce.

It would probably be a good idea to do a docker system prune before generating new reference results.
