read_index types

Certain parameters allow for multiple inputs. Galaxy will specify these with a comma, if you use multiple. It is easy to write some Cheetah that will get around this, but for automated creation, we will need to figure out how to do this on the fly. read_index parameter will currently be ignored until a good method is determined.
