The current warming's usage of "both emuMMC and sysNAND" is a bit unclear. The first two sentences seem say emuMMC should stay offline while the sysNAND can connect online, but the final sentence makes emuMMC and sysNAND sound interchangeable.

That's because it's actually the case, they are interchangeable.
Most users will use their sys online and their emu offline, but you can also use your emu online to keep your sys offline (see the Caffeine exploit). Hence the wording: "you should not use both emuMMC and sysNAND online".
But yes, it is true that the guide sets you up for an offline emu and an online sys.

@JeffVi As someone new to Switch homebrew, it was confusing to have "Your emuMMC (emuNAND) should never connect to Nintendo" followed by a statement treating emuMMC and sysNAND as interchangeable. It initially made me think I should keep both offline.

If the issue is using multiple NAND types, how does this sound as a warning?

If you use sysNAND to connect to Nintendo's servers, your emuMMC (emuNAND) should never connect to Nintendo. Using more than one type of NAND online will likely result in a ban.

Personally I think the wording is clear already in that emu is the one that should be disconnected from Nintendo and sys can be used online normally.
Yes, there are other use cases like Jeff said but those can be ignored in this guide specifically.

What part of the last sentence exactly made you think sys should be staying offline too/made you think emu and sys are interchangeable?
