I observed this as well. We are working on an extension that performs deletions. In our case, we were able to workaround: we delete recursively all the files. #463

However, for the user, this is a trap. If he/she does this, the workspace is cI observed that performing a "git revert": seems to fix.

A fix for this bug would be highly appreciated.
