Q: I would like to run PAINTOR without any annotations, is this possible?

A: Yes. While PAINTOR was designed to leverage functional annotations, you can still do fine-mapping without them. However, the software expects an annotation file for each locus. A simple workaround is to create a "dummy" annotation file for each locus population with all 1's or 0's.
