…706) Again, ideally we don't have missing files or corrupt codebase indexes, but again to echo @corps, _a good system anticipates failures_ so now we will have one which will automatically fix these issues or in what I think are rarer cases will log a message to notify us. We check the integrity of a codebase index by comparing the list of files with the list of files in the index, and make sure they match. If not, it will recreate the codebase index. #### Expectations We might see this recreate often early on as we've had problems with messed up indexes earlier during internal usage, but ideally once those are fixed they shouldn't happen again. If they do then there must be some incorrect logic in the codebase updating logic.

When multiple new files are created by autofix, the diff parsing fails. This is because unidiff is expecting a single file per diff and not the joined diff. Tests for this pass locally + tested e2e with an autofix run.

…ist to build index (#745) Use the filtered git file list that's used for file integrity checks when creating a codebase index instead of the old directory read. **NOTE**: The file integrity check is now run and logs but doesn't actually force a recreate of codebases for now. When running docker compose, `make dev`, or just passing `DEV=1` both gunicorn & the celery workers will auto reload to aid in development speed _(and sanity)_
Prevent NN from returning itself
hashes are not unique per project, so we must filter on project as well as hash when looking up existing records. test also added.
Add read_only flag to get_nearest_neighbor endpoint
- sets the group logger level to info - adds a defalt streamhandler to output these - adds some logs where we insert grouping records and when we return a match there is probably a need to make all of our logging nice and copy sentry's use of `structlog`, but that can come later
In preparation for LA, would should reduce this to a much more reasonable value. If an agent takes more than 16 iterations it's probably runaway.

Format first then insert the content. Inserting the content before a dedent will mess up the dedent
remove the full stacktrace as they were causing some issues with log truncation, and fix one of the logs that i missed in previous pr.
