Up to now, the --random flag doesn't know about the distance restraints that Gaussian linkers implicate. Therefore, it is currently highly discouraged to used this flag with topologies that contain Gaussian Linkers.
Potentially, it would be possible to develop a random placement routine that respects these linkers as distance restraints.
