The fix has already been merged to master but not released since then - see jekyll/minima#309

2.5.1 has now been released - however github Pages hasn't picked this up (yet).

Actually a bump of the version is still necessary here: https://github.com/github/pages-gem

It looks like the overlap fixing change didn't make it into 2.5.1 for anyone finding this like I have https://github.com/jekyll/minima/blob/v2.5.1/_sass/minima/_layout.scss#L180

That line is still the old out of date line
