Working Directory is applied to Command Preparations as well, not just Command (the main application)

Describe the Bug

When Working Directory is set, it is applied not only to the main application (set in the "Command" field), but also to commands set in Command Preparations, causing some of them to fail due to having the wrong working directory.

Expected Behavior

Working Directory should be limited to the main application only and not applied to command preparations as well.
