Basically we should have a system that would detect/prevent this case: KSP-CKAN/NetKAN#9922
A manual install of the mod will make CKAN think some OTHER mod is installed. In many cases (RPM, NearFutureSolar) this isn't a big deal because both the core dll and the full mod are installed. But in perverse cases it could lead to thinking that a dependency was installed when it really isn't, etc. And then there's the separate problem that if you have a situation like RPM or NearFutureSolar, the client ends up deleting the dll during updating because it thinks it was manually installed.
