If you rename a folder, the floobits browser version of the workspace does not update the new folder name, and instead leaves orphaned files in the browser (and folders you cannot delete!)

Yeah... this is a tricky one to fix. We should at least document it.

Do you have a workflow for dealing with this at the moment?

Right-click on the renamed folder and go to Floobits -> add to workspace. Then leave & join the workspace. The old directory will be created. Right-click on it and go to Floobits -> delete from workspace.

Or just rename stuff in the web editor. Although I don't think it's possible to rename directories in the web editor.

Might I add that the same problem exists for renaming files. Or would that be a separate issue?

It's the same issue. Sorry we can't do more about it, but we're limited by Sublime's plugin API. :(
