I'm using the following version:
Authentik is 2023.1.2
Jellyfin: 10.8.9
SSO plugin: 3.4.0.0

I had a look at my provider configuration for Jellyfin in Authentik and noticed the Issuer mode

It was set to "Same identifier is used for all providers". I switched it and now the issue above is gone.
Also if I take a look at the .well-known endpoint the issuer is now "issuer": "https://login.example.com/application/o/jellyfin/" instead of "issuer": "https://login.example.com/".

It is still not completely working because Authentik complains about a "missing, invalid, or mismatching redirection URI", but I hope that I can figure that out on my own. Just a small typo in "Redirect URIs/Origins (RegE…
